I want to submit ligand preparation in the workstation(20 core).
In my workstation, there is no PBS.
Can we submit this calculation on the workstation?

Welcome to the forum 
You could install a batchsystem locally on your workstation. In this case, the login node, the controller node, and the compute node would all be the same. Slurm might be simplest for this. On how to get it working, see for instance this site here: https://rolk.github.io/2015/04/20/slurm-cluster
